Well, I am going to explain my opinion in other words. I think that there are two different point of views about Prison Break. One is that it is a great show and the other is that it is also a great story.
What makes Prison Break a great show are things like action, surprising twists, creative storylines, exciting characters, talented actors, etc. What makes Prison Break a great story are things like good story telling and characters that make us feel attached to them emotionally.
So I absolutely agree with you when you say that "Sona is going to be such a new plot" and that it is going to be awesome. Prison Break is still a great show, because it has creative writers. But it stopped definitely for me to be a great story. Some character plotlines became so ridiculous, that I stopped taking it serious and caring for this characters. And my opinion has nothing to do with Sara's death, but it is a tendency that I am feeling since the end of the last season. I simply stopped empahtizing for the characters and only watch it for entertainig porpuses.
Basically the big problem that I (and many others) have with S3 is that the TPTB gave to the story around minute 30 of "Sona" such a perfect happy-end, that it became frustrating how they ruined it with Kim pointing the gun at the brothers. I still belong the people who think that a great end of a story is so important like the story itself. But they took it from us in the end of S2.

Because we want to see how it ends. But whatever will be the end, it will never be better then how they could have ended the show in "Sona". As longer a show goes on, more characters die. And most of us want to see archive them their goals.
